After reading so many bad experiences about tours we decided to go to Amantaní in our own and stay in there with a local family. We contacted Máximo, who lives in Amantaní with all his family, and he did unique our experience helping us with everything. He came to Puno to collect us and we went together to Amantaní (from Capachica) in a colectivo boat. Once in Amantaní he showed us the island (Pachamama and Pachatata), he explained the way of living of the island and he even took us in a walk around the plantations explaining us everything. It was so interesting and enriching. We then stayed at his house with his family. It was 70soles pp including a night, a meal, a dinner and the breakfast (it was everything homemade and delicious, made with the season vegetables). The price of the boats and mototaxis were appart but in total we paid around 140 soles pp (including the 70soles pp) it’s maybe not a big difference comparing to the guided tours but is totlly sorth visiting the island this way, as it is a completely real experience. Paid 25pp for lancha to Taquile, left at 7:45am. We didn’t make reservations, we just went around 7am and bought tickets then. Boat goes through Uros Island first (stop is about an hour). A family there welcomes you and explains how they make the islands and boats, you can buy crafts and can go for a ride on a traditional boat for 10pp. From there you head to Taquile (takes about 2h30), where you can eat lunch, menu for 20 (trucha was really good at the communal kitchen). At around 1:45/2 you can either get back on lancha to head back to Puno, or you can let the boat driver know that you want to stay on the island (lancha ticket valid for 15 days). The boat driver can find you a home stay family or like we did, we had an Airbnb reserved (posada del sol, with Alberto and his family €30 for 4 people, 2 double rooms w/ breakfast included-really nice Airbnb, near beach). The next day, lancha back to Puno leaves from another dock, between 1:45-2:20.

You can also buy these tickets at the end of the pier; last two windows on your right. First one is 10 sols for the boat ride, next is 5 sols for entrance onto the islands. Once you're there, you get a little introduction to the islands (all in spanish) and have time to visit the homes to buy souvenirs. From there you pay 8 sols to ride one of the fancy boats to the Capitol where they have more souvenirs for sale and a lunch station with mostly different types of prepared trout. Then you head back on your first boat from there. Thx!

If you prefer to compose your own isla tour instead of booking a preset tour, just buy the boat ticket (30 pp) at the beginning of the pier. You wont have to know in advance how many nights you want to stay on each island. These tickets are valid for a week, so you can island hop for a while :) if you want to sleep on one of the islands, you just tell the captain upon boarding and he will make sure there is a host family waiting for you in the harbor of the island. I think all the boat companies pass by the Uros islands for a stop of 1-1,5 hours, which should be enough. After that they will continue to amantani or taquile.
